Players control a group of mutants made up of characters from the Teenage Mutant Ninja Turtles series to fight and defeat other similar groups encountered in the game. Rewards are awarded for each victory and can be chosen randomly based on the stage being played or through a prize wheel that will keep spinning until the player clicks to stop it. Certain rewards will allow the player to summon and collect other characters (heroes and villains) to use in battle.

The game's story mode consists of seven chapters, each with its own level and difficulty level. The game's over-the-top plot involves Leonardo trying to find and reunite with his brother after an unexpected separation. In the process, Leo meets and works with a number of franchise characters, including villains. Each stage rates the player on completion (in this case, three stars if the player wins the stage with all party characters alive, in this case ninja stars, and two stars if a character is killed, and one star in all other cases) and offers random items as rewards, usually items used to upgrade characters, mutagens, warp passes, the and occasionally dollars.

Each character, depending on their level, has a special set of skills that you can use to defeat your opponent. For example, Leonardo can only use basic combat attacks, but can use healing spells to heal wounds. Karai, on the other hand, allows you to attack all enemies on the screen at once.
