Core gameplay includes collecting items and defeating robots that attack various areas of the bottom of the bikini while traversing platforms and avoiding environmental hazards such as spikes and flames. Some areas require different characters to defeat, as each character has their own unique abilities. Players can control SpongeBob SquarePants, Patrick and Sandy. Switching characters requires the player to find a bus stop, and when using that bus stop the current character will switch to another character, and when used again it will switch back to the previous character, allowing the player to choose two characters per level. The default character throughout the game is SpongeBob SquarePants; Sandy and Patrick do not share any levels as playable characters.

Throughout the game, players will collect shiny objects, socks, and gold shovels. Shiny objects are dropped by enemies and scattered throughout the levels and can be used to pay clams to pass levels and unlock additional challenges. They can also be traded with Mr. Krabs for gold shovels. Socks are placed in harder-to-reach locations, and 10 of them can be traded to Patrick in exchange for a gold shovel. The gold shovel is used to unlock new areas in the game, 75 of which require fighting the final boss.

New to the remake is a multiplayer Horde mode in which two players face wave after wave of robot enemies. This mode contains cutscenes from the original game, including a battle with a mechanical squid, a scrapped version of Patrick's dream, and a cutscene stage of a mechanical SpongeBob battle.
